Chromosomal copy number heterogeneity predicts survival rates across cancers

چکیده

Abstract Survival rates of cancer patients vary widely within and between malignancies. While genetic aberrations are at the root all cancers, individual genomic features cannot explain these distinct disease outcomes. In contrast, intra-tumour heterogeneity (ITH) has potential to elucidate pan-cancer survival biology that drives prognosis. Unfortunately, a comprehensive effective framework measure ITH across cancers is missing. Here, we introduce scalable chromosomal copy number (CNH) predicts patient cancers. We show level can be derived from single-sample profile. Using gene-expression data live cell imaging demonstrate ongoing instability underlies observed heterogeneity. Analysing 11,534 primary samples 37 different malignancies, find accurately deduced tissues origin stages disease. Our results provide unifying molecular explanation for types.

Mitochondrial DNA copy number variation across human cancers

Mutations, deletions, and changes in copy number of mitochondrial DNA (mtDNA), are observed throughout cancers. Here, we survey mtDNA copy number variation across 22 tumor types profiled by The Cancer Genome Atlas project. We observe a tendency for some cancers, especially of the bladder, breast, and kidney, to be depleted of mtDNA, relative to matched normal tissue. Analysis of genetic context...

The landscape of somatic copy-number alteration across human cancers

A powerful way to discover key genes playing causal roles in oncogenesis is to identify genomic regions that undergo frequent alteration in human cancers. Here, we report high-resolution analyses of somatic copy-number alterations (SCNAs) from 3131 cancer specimens, belonging largely to 26 histological types. We identify 158 regions of focal SCNA that are altered at significant frequency across...

DNA copy number aberrations associated with aneuploidy and chromosomal instability in breast cancers.

Biological characteristics of a tumor are primarily affected by its genomic alterations. It is thus important to ascertain whether there are genomic changes linked with DNA ploidy and/or chromosomal instability (CIN). In the present study, using fresh-frozen samples of 46 invasive breast cancers, laser scanning cytometry, array-based comparative genomic hybridization, and chromosome fluorescenc...

Copy Number Heterogeneity of JC Virus Standards

Quantitative PCR is a diagnostic mainstay of clinical virology, and accurate quantitation of viral load among labs requires the use of international standards. However, the use of multiple passages of viral isolates to obtain sufficient material for international standards may result in genomic changes that complicate their use as quantitative standards. We performed next-generation sequencing ...

False Discovery Rates and Copy Number Variation

Copy number changes, the gains and losses of chromosome segments, are a common type of genetic variation among healthy individuals as well as an important feature in tumor genomes. Microarray technology enables us to simultaneously measure, with moderate accuracy, copy number variation at more than a million chromosome locations and for hundreds of subjects. This leads to massive data sets and ...
